It's that when Sam is first zapped into the Grid, his first real conformation that he's not in Kansas anymore is that his hand goes to the spot on Flynn's terminal where he had set down his flashlight, only to find that it had vanished.

Ha, wow, I've seen Legacy *cough* 41 times now, and I never noticed that. I always thought he was just acting with his hands, going, "oh my god I'm somewhere different!"

One thing I finally noticed, in the Sea of Simulation, when TRON comes back to life sinking into the deep ... all the 'bubbles' are not round at all. They're cubes!

I had assumed he made a copy of the entire arcade, but who knows since we don't see it? Sam runs out looking pretty freaked out, and I suppose we could assume part of the reason is because he's found himself somewhere different than he expects.
