During the dinner-table scene ... after Sam says he dropped out of Caltech, Quorra laughs. I've always wondered why she does this. Humor and/or irony doesn't seem lost on an ISO ... I mean she smiles once or twice ("Made it!"), and she laughs again on the Solar Sailer (presumably because Sam finishes his "warm, radiant ... beautiful" line with a pass at her: "like you" ).

I guess I'm just wondering why there's such an obvious moment of laughter from her at that point in their conversation. I agree. She probably just didn't understand what he was saying and figured laughing would be appropriate to show she was listening, and to try to relate to humans. Or she pictured him physically 'dropping' out of Caltech to the ground, like an apple falling from a tree. I like it; she adds some much needed comic relief in those long scenes.

I don't think programs can get drunk or they couldn't perform their functions correctly.

As for the main question I always wondered why, so yeah it seem she didn't understand what that even was.

I thought it was because she caught on that Sam was kind of sticking it to Flynn. Flynn's all "hey so are you following the life script?" and at every turn Sam's like, "Yeah, no." He seems to take a sort of sarcastic pleasure in shooting Flynn down, kind of like "yeah, go ahead and assume what I'm like, because you have no clue since you haven't been around." The Caltech thing, too, is Flynn all pleased because Sam's following in his footsteps, and Sam's like, "not so much." (I picked that up right away because it's definitely something I'd do, too.)

If Q figures out what Sam's doing, she may find it amusing. It also explains why Flynn glares at her and she then looks so chastised, because Flynn knows too and doesn't find it funny.

Or as someone else said, it could've been nervous laughter because things between the Flynns are obviously getting tense. I don't know if you've ever been in a room with two other people who get into an argument, but you feel very awkward.

I didn't think that was necessary or helpful to the plot, a bit awkward and distracting myself, and I didn't think she needed such a big outburst (a snort or smile would've done it). Somehow I don't think Sam is trying to stick it to Flynn, he just reunited with his Dad who he thought was dead. If anything he's just telling it like it is, a bit of self-disappointment mixed with a bit of "Thats just the way it is".

Quorra's laugh is more that she is just nieve and thinks that the missed expectation is supposed to be funny. Flynn looks are here but I don't think its a glare as much as it is him noticing her naivety, her realizing that her laugh probably wasn't appropriate, and her then wanting to keep a low profile.

She has read all these books about users, but its her first experience in a social context with two of them speaking with the life experience of being users in the real world. It would be normal for her to feel a bit out of the loop and to have a hard time trying to join in.
