How do you explain the non-virus greenies we've seen, like that recognizer pilot dude in the movie or the medium-shade green civilians in Tron 2.0?

In TRON, the green programs made up the tank crews, right? Those guys might've been military programs, and green would be a logical color for military programs. At least, it would make it easier for the audience to identify them as military programs.
As for the green programs in TRON 2.0, green might cover multiple functions much like in ST:TNG where red is for the command and security career paths.

As I said, in TRON 2.0 green may be for multiple functions. It may even be different colors are used for similar functions depending on the system; the blue and purple and red ICP Guards we face in the game, for instance.

There is definitely some difference between the color of a Zlot and the color of a DJ. The DJ is a little lighter, almost a minty color.
Corrupted programs are a yellow-green algae color.

They are so close! In the movie the tank pilots were almost white! The big difference is between the DJ and the corruption.
