Did the bad guys from Tron 2.0 died? From what I remembered, they were going to be stuck in their "monster" form until Alan could fix them.

They did not die.
If Jet had not removed them from the digitizing stream, MA3A says that they would have disintegrated upon arrival in the real world (i.e. dieing, lol). This also proves that programs cannot be materialized into the real world (Automan is an exception, though, because he is the computer equivalent of Chuck Norris. Not really though). Jet removed all three Fcon Members from the stream before reaching materialization. Alan stored their corrupt form on what seemed to be a portable hard drive, where he said that he would attempt to "fix the mess they got themselves into - but there's no hurry".
As far as we know, the Fcon team members are currently still alive, just in a corrupted virus form on a portable hard drive currently being fixed by Alan, that's just a guess though.

That's the Fcon Monster, a result of the correction algorythm missing, since Ma3a escaped the system.
That is a combination of the Fcon baddies experiencing the errors Thorne did, (not in the Encom system however) missing the algorythms, then digitizing into the Fcon servers.
I'm unsure of the exact location in the digital realm within Fcon.
Fcon Monster, as we call it, because I don't have a description on the manual, has four arms three heads, six nipples, and that's enough. of that, weapons includes:
Corrupt style rapid fire pulse blaster(right hand, no dimms) which may also be a firing energy claw. (I notice some strange visual that I'm not quite sure what weapon causes it.)
Dimm like cannon that it fires from it's head.

It was actually digitized into FCON's mobile server shortly before Jet disabled all stabilization bits. Then it followed Jet into the mobile server's digitization stream.
Seems like it can fire 5 pbits at once. Kinda cheap..

As far as I know myself. He would still be there on the drive itself. And the drive that Alav took out is a removable hard drive from one of the Bays in the tower or desktop depending on which system it is installed. Usually those are hot swappable to a connection to the server or workstation that is capable of doing so while the computer is still on. If you did that on a regular computer at home where it did not have the capabilities to do so you would have fried the computer completely. Could hav been a raided 1, 4 or 5 disk that it was planted on. Where it was secured enough to be pulled from the system.
