I think some bit of dialogue make good catch phrases.
Like:
" Maybe I should keep you around just to make me laugh"
" Greetings, Programs"
" That's.. what I need.. right now"
"Come on you scuzzy data, be in there."
" This isn't happening, it only thinks it's happening."
"End of Line"

Homestar Runner has a few references to Tron:
The Poopsmith as Tron.
sbemail 41 has an End of Line easter egg at the very end of the cartoon.
Another Tron reference includes an early sketch for "4 Gregs" shows that one of the Gregs wearing a shirt that says "Tron" on it.

Modern Warfare 2 multiplayer has "Titles" you unlock by doing certain things. For example, reloading a lot gets you the "Reloaded" title. Look at the title of the guy who killed me:

They even used red circuitry.

This "cameo" is a description, rather than a screenshot.
"Never Say Never Again" James Bond (Sean Connery) is a trainer, who's grown to be less than desirable to the British Secret Service, after losing twice in war games training - portrayed in retrospect as if he were in a cyber world. Maybe a video game, because of the 3rd person aspect.
While taking out a cuban warlord or something, he throws a noise emitting disk which distracts the enemies, who chase after it, and he takes out most of the enemies during this campaign, only to be stabbed by the person he's rescuing.
I just thought it was coincidental that a disk was used in a simulation war game, maybe this didn't fit for this discussion.. oh well.
Other things I've seen using a simulated world: Scooby Doo and the Cyber ChaseThere's others I can't think of atm...
