Clu can't know everything. If, for example, they asked something like "A Siberian Husky is a type of: A. dog B. cat C. horse D. houseplant" would he really know? Would he even know what a dog/cat/horse/houseplant are? I mean, I'm sure he knows some about the real world, but probably not small trivia that humans absorb just by being IN the world... If you knew someone from Mars, they'd probably tell you the basics, but not necessarily the little stuff that they take for granted... which is what these questions are usually formed of.

which instructions are given precedence by the program in case of conflicting
directives? the verbal one or the one added via change in code?
does clu differentiate between instruction built into
his code and instructions given verbally.
can a program choose to refuse to follow instructions built into it's code?
or can program choose to refuse just verbal instructions.
are user-given-verbal-instructions classified as open-for-interpretation
instructions?
from the conversations between flynn and yori (in the holding cells) it looks
like programs can choose to ignore user request given verbally.
how does original code manifest? is it like a compulsion?
ram's description of his work seems to indicate that it

I had always assumed that -- that Flynn programmed Clu with all his knowledge and information hence "codified likeness" :-) I also would certainly hope that Clu could answer simple questions -- how could he not if he is our leader and beacon ;-)
About commands: I would think a keyed command from the keyboard would be more blunt and absolute while verbal commands are more open to interpretation. However the subject of "perfection" is quite up for interpretation in either form.

it really does look like the major characters
are not aware of the fine distinction between
verbal and programmed commands
flynn does not know, sam certainly would not, what about quorra?
it seems unlikely that quorra would be aware of the
compulsion a program feels when performing its
programmed functions.
the only beings who seem to be aware of the distinction
are the programs themselves.
