You're going to have to probably sketch up a simple block diagram, and make up half of it yourself.
Flynn's room, the one upstairs, if that's what you're referring to, had a bathroom, a spare room, and the main rec room. I seriously doubt there was any more than that.
From the video, the room he programmed his Apple III from, had to have been either exactly the same size as the rec-room part of the upstairs, just broke in two, or it was the same room, with stuff moved around after Alan and what's her name left. Everything was too permanently setup looking, so it had to be an extra room connected to the rec room.

The End of Line Club, you're going to have to make sure you get the level heights correct the most. It's kinda like a roman garden, from my take on what it was emulating in the film. With that large bar in the center, dominating the room.

I believe you're talking about the Safe House when you mention Flynn's apartment, is that correct, Moses? I don't know if there is a layout or diagram of it anywhere. I haven't come across anything on Google. You may have to piece it together using screen shots from the DVD or Blu-Ray when it gets released tomorrow. The layout of the main room can be found through various screen shots and set photos available on the web, but I think the part where it gets tricky is the layout and orientation for the bedrooms for Quorra and Sam, and the hallways that lead to them. If anybody comes across anything, please post it as I am interested in finding this too.

I downloaded Google SketchUp a little while ago and took a stab at making a rough layout of Flynn's Safehouse. Here's a link to the image:

I know it's pretty ugly but it was my first time using the program, so please forgive the lack of detail. I'm not sure if the layout is right, but I think I got most of it correct.

I'm also not sure about the back hallways on either side. They may not even be there, but some of the set photos seem to show them. I'm not sure where they lead though.

I hope this helps you visualize the Safehouse layout a little better!
